She could feel her hair is a connection to her mother or something. Also, I think that she thinks that Gin wouldn't make the jump in logic to her being shrunk.

While true, it's not exactly permanent. I mean, he did show her the hair he found in that room before he shot her (and didn't he mention the one in his car?) and tell her that's how he knew she was alive. (creeeepy)

I agree. Why won't Haibara dye her hair black and grow it long and straight? Gin'll never know.
