Conan and Kaitou Kid had been sort of tit-for tat up until this point, with the last exchange being Conan letting Kaitou Kid go from the Ryoma heist in exchange for exposing forgers and because his mom is a Ryoma fan. And then the mystery train happened. Compared to the usual sort of shenanigans between the two rivals, the danger factor was much, much higher. Kid seemed to think Conan had overstepped what would be reasonable for a rivalry; he was pretty angry at Conan over the phone when the case was over. At the time, Conan didn't know Bourbon was secret police. Also remember that Conan thought it was unusual later that Bourbon didn't try to kill Shiho aka Kid, which means he expected Bourbon to make an attempt on Shiho's life (Akai didn't tell Conan his suspicions it seems). Conan pretty much set up Kid with what he expected would be an absurdly dangerous situation.
