In the manga (as well as the special that previously adapted this story), Kaito is still dressed as Kaitou Kid when he answers Snake's phone call. In the anime, he is in his civilian clothes. This arguably creates a plot hole, as Snake should now be aware of Kaitou Kid's civilian identity, but has never acted on this information when it would be useful.
