Conan, Ran, Kogoro, Professor Agasa and the Detective Boys are on a trip to Ejinbara. While Kogoro, Ran and Conan are visiting the foreigners' cemetery, they rescue a man who is being attacked.

The man introduces himself as Jouji Miura, a lawyer. At Miura's office, they learn about the story about Elizabeth Montgomery; her will and the inheritors: Jirou Toda, Seizou Motomachi, Riki Isezaki - the three "saints" of Ejinbara - and their children, Youko Tsurumi - Elizabeth's adopted child, Isao Sakuragi - the pastor of the Ejinbara church, and Miura himself; as well as the threatening letter that Miura received.
Later, Jirou Toda is found dead in his basement.

A similar threatening letter is found in the room. Conan notices the rusts in the room, which are the same as the ones inside the envelope containing Miura's letter. Also, there is a strange scent in the room.
Miura says he's worried about Youko Tsurumi, as she lives alone and is also one of the inheritors, so they go to her shop to check on her. Here, they meet Isao Sakuragi, as well as Professor Agasa and the Detective Boys. In the shop, Conan and Ai see a picture of Elizabeth and a woman that greatly resembles Tsurumi.
The group later return to the hotel they are staying, which is also the Ejinbara toy museum. The owner of the place happens to be Seizou Motomachi, who also received a threatening letter. That night, an explosion occurs in Motomachi's room.

The day after, the Detective Boys find Mashu Isezaki's - the son of Riki Isezaki - website about hunting the witches. Mashu goes to Tsurumi's shop, accuses her to be a witch and attempts to burn her to death, but is stopped by Sakuragi.
Later, Mashu is found dead in a telephone booth.

Conan finds an old article talking about some children's silhouette at Sophia's house on the day of the tragedy, as well as a map inside a book in the Ejinbara hotel's library. He finds the answer to all of the murders.

Resolution
Conan tranquilizes Kogoro and reveals the murderer. The culprit is Isao Sakuragi. All of the three locked room murders were done by the forgotten 100-year-old pipeline network, which was overlooked by the police. It is revealed that Sakuragi is Sophia's son. His motive is getting revenge on the three "saints", as they witnessed Sophia setting her house on fire but left without saying a word, as well as giving the inheritance to Tsurumi, since she is actually his daughter. Sakuragi attempts to kill all the people presented, but is intervened by Tsurumi. He then tries to commit suicide by setting himself as well as the place on fire, but is saved by Conan, Inspector Megure and Detective Takagi.
The next Sunday, Miura reveals that Toda, Motomachi and Isezaki confessed everything to Elizabeth the day after the tragedy. The three of them then made a vow to help the foreigners like Sophia and Elizabeth to make up for their mistake. All of the foreigners in Ejinbara, having forgiven them, gather to visit their graves. Genta says that the witch's curse has been lifted.
