Japanese Intelligence Agencies
Japan has several domestic intelligence and public security agencies. Two of these law enforcement organizations which have appeared in the anime and manga Detective Conan include the Security Bureau of the National Police Agency (警察庁警備局 Keisatsu-chō Keibi-kyoku ) and the Public Security Bureau of the Tokyo Metropolitan Police Department (警視庁公安部 Keishi-chō Kōan-bu ). Both have similar roles supervising public security and work closely together. The National Police Agency (NPA) focuses on the national scale and its security bureau (NPA SB) supervises the police security departments in all prefectures except Tokyo prefecture. The Tokyo Metropolitan Police Department Public Security Bureau (Tokyo MPD PSB) supervises public security in the Tokyo prefecture.
Scotch specifically appears to part of the Tokyo MPD Public Security Bureau. In Detective Conan, PSB agents train at the same police school as ordinary metropolitan police officers. Rei Furuya is an agent of one of the departments of the NPA SB called the National Police Agency Security Bureau Security Planning Division[1] (警察庁警備局警備企画課 Keisatsuchō Keibi-bu Keibi-Kikaku-ka ) (NPA SB SPD) which has the nickname Zero. Hyoue Kuroda originally worked for the NPA, but it is unclear what department that was.[2]

Background
At some point the Security Bureaus learned of the existence of the Black Organization. Rei Furuya, using the alias Tooru Amuro, and another man infiltrated the Organization. After distinguishing themselves in an unknown fashion, the Boss of the Black Organization gave the two codenames. Rei became "Bourbon" and the other man became "Scotch".
Eventually, Scotch's identity as a spy was found out by the Black Organization. When he was confronted by Shuichi Akai, who was also infiltrating the organization on behalf of the FBI at the same time, Scotch attempted to steal Shuichi's gun to commit suicide and destroy his phone which contains sensitive data, but was stopped as Shuichi revealed his true affiliation to him. However, at that moment, a worried Rei quickly arrived at the scene and Scotch mistook his ally's approaching footsteps for those of a Black Organization member. He then pulled the trigger and shot himself along with the phone. Shuichi, not knowing of Rei's true identity at the time, picked up the gun and made it look like he had killed Scotch himself. As a result, Rei hated Shuichi and the FBI generally and hoped they would leave Japan altogether.

Canon agents
Although many unamed agents were shown being ordered around by Rei Furuya only two agents have been named.
- Rei Furuya - Also going by the alias Tooru Amuro, he has the codename Bourbon in the Black Organization. He has a rivalry with Shuichi Akai and the FBI as a whole stemming form Scotch's death. He works for the National Police Agency Security Bureau Security Planning Division.
- Man with the codename Scotch - A man who killed himself while he was infiltrating the Black Organization. He worked for the Tokyo Metropolitan Police Department Public Security Bureau.
Ex-Agents
- Hyoue Kuroda - Current Tokyo Police First Division Managing Officer, but before he got into a serious accident 10 years ago, he worked for the National Police Agency.
Non-canon agents
- Yuya Kazami (風見 裕也 Kazami Yūya ) is a Rei's direct subordinate who appears in The Darkest Nightmare.[3]
Plot Overview
Bourbon and Akai Arc
Rei was assigned to locate Sherry. Conan, with the help of Kaitou Kid and several others, managed to convince Rei that she was killed in a train bombing. While Rei was looking for Shiho he also took the time to investigate Shuichi Akai's alleged death and the FBI illegally stationed in Japan. With the help of Vermouth, he impersonated Shuichi and discovered that he was not actually dead.
Rei later gathered up a team of men to confront a man he believed to be Shuichi in disguise: Subaru Okiya. Shuichi then challenged the Public Security Bureau directly, preventing them from detaining Jodie Starling and Andre Camel. Rei confronted Shuichi by phone and found out that Shuichi did not kill Scotch out of malice, and he was genuinely sorry he died. Shuichi also turned over a handgun to the Public Security Bureau for analysis. Rei's discovery of Shuichi's faked death was not disclosed to the Black Organization.
Rum Arc
Despite the events of Scarlet Showdown, Rei still blames Shuichi for Scotch's death. When Masumi Sera encounters Rei during the Girls Band Murder Case, she has a flashback to 4 years ago when she saw her brother Shuichi along with a man who teaches her a few notes of base guitar. A third man, who appears to resemble Rei, appeared and referred to that man as Scotch.
During the Bourbon's Mission case, Rei has a flashback to when he found Shuichi standing over Scotch's body, with the smoking gun still in his hand.

Relationships analysis
The Security Bureaus and the Black Organization
It hasn't been stated how the Security Bureaus discovered the Black Organization. The Black Organization in general hasn't shown any indication that they specifically suspect the Security Bureaus might be investigating them.
The Security Bureaus and the FBI
Initially Rei Furuya and the Tokyo MPD PSB in general wanted the FBI, who are operating illegally in Japan, completely deported. Rei Furuya in particular wanted to arrest Shuichi Akai for killing Scotch. After The Scarlet Return, the Tokyo MPD PSB appear to be grudgingly tolerating the FBI's presence.
The Security Bureaus and the CIA
The Security Bureaus and the ordinary Japanese Law Enforcement
The ordinary Japanese law enforcement doesn't appear to know about the security bureaus' mission or about the Black Organization at all. Hyoue Kuroda, an ex-NPA agent who has since moved to the Tokyo MPD division one, may know something courtesy of Rei Furuya who is currently an NPA agent.
The Security Bureaus and Conan Edogawa
It is stated by Hyoue Kuroda that he heard Conan was the real Sleeping Kogoro, indicating that a good amount of them know or at least suspect Conan's true intelligence. How many is unknown however, since he only mentions it as a rumor. (It is unlikely he would have heard it be confirmed however due to not currently being a part of it).
