This is a list of real life buildings, places and other surroundings Gosho Aoyama used as reference models for the settings appearing in his works. Please see this list here as an active work in progress. What you'll do with this information in the end is up to you, maybe you can use this knowledge for a fan fiction or go on one of those manga/anime pilgrimages when you are in Japan. Every series will be partitioned by medium (since the position of the same building or place in a franchise differs from medium to medium sometimes).
There will be mentions of the different (real) wards (-ku) of Tokyo and the towns (-chō) they are composed of respectively a lot, which can get quite complicated and confusing if you are not knowledgable about the geography of Tokyo and how this city is administrated. Below you can see a very good map from TokyoMap.com, giving you a quick and simple rundown of the structure of its wards.

Company President's Daughter Case (Manga: 2-5)
The Yayoi District Kogoro and Ran Mouri as well as Conan Edogawa drive to for this case and where the Tani family lives is a real district of Tokyo in the Bunkyō Ward.

Futatsubashi Middle School the kidnapper keeps Akiko Tani at is a play on the real Hitotsubashi Middle School in Chiyoda Ward ("hitotsu" = "one", "futatsu" = "two"). Furthermore, the Hyakujii Park the kidnapper wants his ransom money placed in is based on the name of the Shakujii Park Gosho Aoyama once lived close to during his time when he lived in the Nerima Ward and which he often visited in his spare time.[1]

¥1,000,000,000 Robbery (Manga: 13-16)
Conan Edogawa is on the way back from the Beika Police Department to the Mouri Detective Agency together with Kogoro and Ran Mouri, during which he, with the help of his new glasses gadget, geolocates the tall man "4 kilometers to the northwest... in Shinjuku", which, if you take any point in Shinjuku, would encompass exactly the area tinted and framed in blue on the following map for Conan (and the part of Beika seen here) to potentially be in - consisting of a good chunk of the upper half of Minato, the lower half of Chiyoda and a remote southeast corner of the Shinjuku Ward itself.
Code Sheet Case (Manga: 36-39)
The Detective Boys take a bus on the real To06 line (都06) of Toei Bus to get from Beika (or, rather, a bus stop close to Beika Park, it seems) to Tokyo Tower. The line indeed leads from Shibuya Station through the Minato Ward, passed the Tower and has its final destination at Shimbashi Station. As this, it's one of the most direct hints about where Beika may be set in the world of the manga. The complete route can be seen as a green line on the map.
"Tohto Tower" in that same case of course is Tokyo Tower in anything but name.[2] It goes on to become a recurring location, implied to be very close to Beika and Haido, maybe even part of it in the world of Detective Conan. It also features as the background photo on the front cover of Volumes 36 and 93.

The "PAPCO" building the Detective Boys reach during their treasure hunt in FILE.38 is modeled after the PARCO Store, part of the east side of Ikebukuro Station (Ikebukuro, Toshima Ward, Tokyo) in real life.

Pro Soccer Player Case (Manga: 69-71)
Hideo Akagi and his team are playing their soccer match in the Tokyo National Stadium (Kasumigaoka Town(jp), Shinjuku Ward), also known as Kokuritsu Kyōgijō, as it is called in the chapters, too. The real stadium has been restructured since then and looks vastly different than at the time it was featured in Detective Conan.
Follow the Voice!! (Manga: 82)
The "Yotsubishi Gas" station is a play on the (once) real Mitsubishi Gas stations, including a fitting four-petaled logo (instead of the usual three-petaled one), but considering that there are roughly thousands of gas stations in and around Tokyo who all look similar or identical, and the fact that none of them have that same name anymore (most of it seems to be Nippon Oil by now) and that this was over two decades ago, it's safe to assume that it will be extremely difficult or impossible to ever find the specific model for this exact one.
TV Station Murder Case (Manga: 102-104)
The headquarters of Nichiuri TV are based on the previous main headquarters of Nippon TV in Niban Town(jp) of Chiyoda Ward.

Moon, Star, and Sun Case (Manga: 111-113)
Kurisuke Agasa's old mansion is modeled after the "Ohana Estate" mansion in Yanagawa City, located in the Fukuoka Prefecture.

Kaitou Kid and the Black Star (Manga: 156-157)
The surroundings seen from the roof Conan Edogawa and Kaitou Kid have their first meeting on, including Tokyo Tower and the Shiroyama Trust Tower(jp) to the left and, hence, the position of Haido City Hotel, are identical with those of the ANA Intercontinental Tokyo Hotel in the Akasaka District of Minato Ward. Apart from that, Gosho Aoyama used a different, so far unidentified model for the hotel itself.

Sato's Father Case (Manga: 267-269)
A serial arsonist sets fire to several places in Tokyo, the last of which so far is in Yotsuya, a district in Shinjuku Ward, where Ayumi Yoshida saw the arsonist after he started the fire. Shortly after being interrogated by inspector Miwako Sato at the Tokyo Metropolitan Police Department about the person in question, she wants to drive to Yotsuya together with the Detective Boys, saying that she wants to take a stop anyway, since it's "the same way" - which is revealed to be the fourth block of Haido, where her father happened to die 18 years ago, firmly placing this block of the fictitious district somewhere between the real districts of Kasumigaseki (Chiyoda Ward) and the aforementioned Yotsuya - in an area on the southwest border of Chiyoda it shares with the Minato Ward.
During this call, Juzo Megure tells them that he and some other policemen from the Shinagawa Police Department are chasing a suspect who escaped during an interrogation in the "sixth block" of Shinagawa (probably referring to the "district" of Shinagawa, which is an alternate name for Takanawa and Kōnan(jp), distinct from the homonymous ward), who should be "close" to them. Wataru Takagi and Ninzaburo Shiratori start driving and are able to catch the criminal at the Takanawa Exit of Shinagawa Station, which, despite its name and like the "Shinagawa District", is in the south of Minato. The Nanagamari Pub is said to be in front of the train station.
The Keihin-Tōhoku Line and the adjacent stations of Tamachi (back then) and Ōimachi are also namechecked.
The places the serial arsonist set fire to are all real locations of Tokyo: The Ikebukuro District in Toshima, the Asakusabashi District in Taitō, Tabata in Kita, the Shimokitazawa District in Setagaya Ward and the aforementioned Yotsuya in Shinjuku. This also fits Mitsuhiko Tsuburaya's thoughts and the relations on Ai Haibara's map with markers of the scenes of the fires shown in-story, corresponding with real life maps.
Kaitou Kid and the Murder (Manga: 299-302)
Disappearing Mitsuhiko 1 (Manga: 358+)
This is probably the one most people on here already know: Beika Station, appearing from FILE.358 onwards is based on Shin-Ōkubo Station, just like in the movies, in real life built in Hyakunin Town of Shinjuku Ward. Contrary to the movies, though, it isn't on vaguely the same position as the real train station, but closer to the Ebisu and Gotanda Districts on the border between the wards Shibuya, Minato and Shinagawa in the manga.

Onsen Murder Case (Manga: 722-724)
The Hakone Onsen in Kanagawa Prefecture seen during this case is based on the Hawai Onsen in Yurihama Town of Gosho Aoyama's home prefecture Tottori. This was also confirmed by the Gosho Aoyama Manga Factory.[3]
Vampire's Mansion (Manga: 834-840)
The house of the Torakura family is modeled after a house in Kyu-Furukawa Gardens, only one of several allusions to [Wikipedia: Umineko When They Cry|Umineko no Naku Koro ni]] in this case (besides Dracula, of course), since the entrance of the guest house of that franchise was also designed like it. While the Torakura mansion is said to be on the border of Saitama and Gunma Prefectures, the real building and its surrounding park are actually situated in the Nishigahara District of the Kita Ward in Tokyo. Fittingly, it's also said to be a popular filming location for horror movies.
It also serves as the background photo of volume 79's front cover.

Romance Novelist Murder Case (Manga: 876-878)
Masumi Sera invites her friends Ran Mouri, Sonoko Suzuki, and Conan Edogawa to the new 50-floor-hotel she's currently living in after school. Ran's view from the window straight to the distinctive skyscrapers of the Shibuya Ward, as well as Yoyogi Park and Nishi-Shinjuku behind those in the background by distance, perspective, as well as height and nature of the building as a luxurious skyscraper hotel/apartment complex suggests it to be on the spot where Daikanyama Address Tower is standing in real life (Daikanyama Town, Shibuya Ward), the only skyscraper of this kind in the vicinity from which such a panorama could be seen.
The taller buildings (from the left) are Shibuya Mark City (the rectangular one), the skyscraper right next to it, to the left of Ran's head, is the Cerulean Tower, the building with the skewed roof below to the right of it, still to the left of Ran, is the Special School Shibuya, to the right of Ran's chin Shinjuku National Garden is visible (together with the Nishi-Shinjuku skyscraper district, one can even make out the three-stage Tokyo Metropolitan Government Building No. 2, if looking very closely) and between Ran and her speech bubble the tower at Shibuya Station can be seen.
Drug Trading Case (Manga: 879-881)
The Ebisu Bridge Conan Edogawa goes to ("secretly" being followed by Ai Haibara and the Detective Boys) is a real bridge in the eponymous Ebisu District of Shibuya Ward in Tokyo. Interestingly, it's implied to be in or near Beika in Conan's world, considering they were on the way to Professor Hiroshi Agasa's house and went to the bridge by foot. The name of the bridges also play a bigger role during this case.

Aquarium Murder Case (Manga: 882-884)
Beika Aquarium is modeled after the Toba Aquarium in the City of Toba in Mie Prefecture.

Kite-Flying Competition Murder Case (Manga: 885-887)
The place Professor Hiroshi Agasa, Conan Edogawa, Ai Haibara, and the Detective Boys drive to is the Horikirimizube Park at the first block of the Horikiri District(jp) in the Katsushika Ward of Tokyo, with the Arakawa doubling as Teimuzu River in Detective Conan. The aforementioned park indeed is a popular spot for kite flying competitions in real life.

The bridge sporting these distinct Y-shaped concrete pylons seen several times next to the park in the same case, on the other hand, is the Shin-Arakawa Bridge spanning the Arakawa at Horikirimizube.

The Sealed Move (Manga: 899)
The Tokiwa Hotel Shuukichi Haneda stays at at the beginning of the case is a real hotel and it really is situated in the Yamanashi Prefecture (in its capital Kōfu, to be exact), like it's said in the chapter.

Shogi Tournament/Poolside Case (Manga: 899-905)
Hotel Haido Pride, in which Masumi and Mary Sera stay during FILE.899-905, is modeled after the Hotel Nikko Fukuoka in the namesake city, in real life located in the prefecture of the same name.

The Forbidden Move (Manga: 901)
The shōgi building from the flashback is the real Shōgi Hall of Tokyo, located at building 39 in the second block of the Sendagaya District, Shibuya Ward.

Kamaitachi Murder Case (Manga: 909-912)
The Kamaitachi Inn is modeled after the Echigoya Ryokan(jp) in Narai (Shiojiri City), in the midst of the mountains of Nagano Prefecture, at an old route between Tokyo (Edo back then) and Kyoto, so the description about the Kamaitachi Inn being "in the mountains of Nagano" in the manga is certainly true for its reference building.
Girls Band Murder Case (Manga: 936-938)
Sound Studio HAKOBUNE is based on Sound Studio NOAH Shinjuku in building 10 of the second block of the Nishi-Shinjuku District, Shinjuku Ward, Tokyo. There are several Sound Studio NOAH branches in Tokyo, including another one in Shibuya Ward, but the Shinjuku one is the correct model.
The Spiteful Old Man (Manga: 945)
The "Studio AITA" Yumi Miyamoto and Miwako Sato pass at the beginning of the case is actually Studio ALTA in the south of Shinjuku Ward, located in the district(jp) of the same name. One can also spot the LUMINE EST Department Store behind them in the panel right after it, which is across Studio ALTA in real life.
Kaitou Kid and the Luna Memoria Case (Manga: 963-965)
The Suzuki Library which Kaitou Kid tries to get into is actually the library building of the Kagoshima University in Kagoshima on Japan's Kyushu Island.
Edo Style Deduction Show (Manga: 977)
The Police Station 5th Block Beika after the end of the case is actually the Police Station 5th Block Sendagaya, a real Kōban in the Shibuya Ward of Tokyo.
Eri Kisaki Abduction Case (Manga: 984-986)
The closeness of Beika to the Tokyo Tower is specified by establishing the existence of a church in the neighbourhood of Mouri Detective Agency, the bells of which could still be heard by Eri Kisaki in her hiding spot 1 kilometer (~0.6 miles) away. Conan Edogawa, Kogoro and Ran Mouri go to the Zōjō-ji, a temple right next to the Tower, at which Conan shoots his soccer ball against the bell of Shōrōdo (the small pavilion in front of the temple), the sound of which Eri can still hear in the distance of 340 meters (~0.2 miles). Based on the intersection points of two imaginary circles around church and Shōrōdo with respective radii of 1 kilometer and 340 meters, the trio can narrow down the place Eri is kept at to two (fictional) districts, Sutan and Buroku.
The gain of knowledge from this is that the church and, by extension, Mouri Detective Agency have to be inside a well-spaced radius of 1.34 kilometers (~0.83 miles) around the Shōrōdo. This would, in real life, partly encompass the districts of Mita, the Shiba area, Kaigan, Atago, the Shinbashi area, Toranomon, Akasaka, Roppongi and the area of Azabu, which are all in the Minato Ward. If one also takes the schematic depiction of the relations of Tokyo Tower, Tokyo Skytree, Zōjō-ji, church and detective agency from the minds of the characters exactly, church and detective agency (and as such, parts of Beika) would be vaguely locatable to the west, the south or the southwest.
The cinema Kogoro and Eri go to at the end of the case is modeled after the Cinemas Q in Naha City, Okinawa Prefecture, actually on the island of Kyushu. Judging by the Suzuki Library, it seems like Gosho Aoyama or someone he knows did research there not all too long before those chapters.
Kendo Tournament Murder Case (Manga: 990-993)
The kendō tournament Heiji Hattori, Soshi Okita and Takeshi Onimaru partake in during this case is organized in Tohto Gymnasium, which is based on the real Nakano Gymnasium, located at building 11 in the fourth block 4 of the Nakano District(jp) in the ward of the same name in Tokyo.
Haibara's Lost Phone Strap Case (Manga: 997-999)
Conan Edogawa, Ai Haibara, and the Detective Boys are taking a ride with a train of the JR East E233-3000 series on the real Shōnan-Shinjuku Line in FILE.997, passing an existing segment of the route located between the Ebisu (Shibuya Ward) and Gotanda District (Shinagawa Ward) along their respective border with Minato, before the train enters Beika Station. One can spot, from left to right, the NTT COMWARE Gotanda Building (NTTコムウェア五反田ビル), Mast Life Meguro South (マストライフ目黒南) and the Meguro Gajoen Arco Tower to the left of the tracks.
The lost-and-found office in Chiyari Station (which seems to be fictitious itself) at the end of the same chapter is based on the real lost-and-found office of Tokyo Metro (with an altered emblem in Detective Conan) at Iidabashi Station, which is situated right on the juncture of the Chiyoda, Bunkyō and Shinjuku Wards in Tokyo.
The "Danny's" Rei Furuya, Conan and the Detective Boys are stopping by to eat and discuss their hunt for the phone strap at the beginning of FILE.998 is a real Denny's restaurant - the one in building 6 at the first block in Yokohama's Kitayamada District in the Tsuzuki Ward (Kanagawa Prefecture), to be specific. Considering Rei must have passed Yokohama to reach Chiyari Station, it's a fitting location to stop.
Crimson School Trip Case (Manga: 1000-1005)
The Kiyomizu-dera appearing in Files 1000, 1004 and 1005 is supposed to be the real deal in the Higashiyama Ward of Kyoto.
Yusaku and Yukiko Kudo stay at the Ritz-Carlton Towers High Hotel of Los Angeles, located at 900 W Olympic Blvd., in FILE.1005.
See? ♡ (Manga: 1008)
Yusaku and Yukiko Kudo arrive in Tokyo and meet their fan at the Haneda Airport, which is situated in the Ōta Ward.
It's Not "Mike", But... (Manga: 1017)
The Beika University Hospital Kazunobu Chiba carries Naeko Miike to at the end of the case is modeled after the Juntendo University Hospital(jp) in the Hongō District of Bunkyō Ward in Tokyo.
Kaitou Kid and the Fairy's Lip (Manga: 1018-1021)
The Suzuki Museum is modeled after the Tokyo National Museum in the Ueno Park inside the district of the same name, located in the Taitō Ward of Tokyo.
Substitute (Manga: 1022)
The cinema showing "The Azengers" Conan Edogawa, Ran Mouri, Sonoko Suzuki, Makoto Kyogoku, and Masumi Sera are leaving right at the beginning of the case is a real building of the Toho Cinemas chain in Roppongi Hills, located in the Minato Ward of Tokyo.
The Eyes of a Detective (Manga: 1027)
The train Conan Edogawa, Kogoro Mouri, Rei Furuya, and Kanenori Wakita ride at the beginning of the case is a limited express Azusa train that plies between Shinjuku Station in Tokyo to Matsumoto Station in Nagano (like it's told in the case), with the model number changed from "35" to "36" for some reason.
In the background of the panel you can spot the Yatsugatake Mountains, while the train passes a real segment of the line in Yamanashi Prefecture between Nagasaka and Kobuchizawa Stations, which is a popular place to take photos of these trains (like the one on the left).

Haido Port is practically identical to the real life Hinode Pier at the border between Minato (which it belongs to) and Chiyoda Wards, in turn also implying the Haido district to be around the border of these wards again. The warehouses on the right (and the one the case happens in) are the Hinode Pier Warehouses (Second block, Kaigan District, Minato Ward, Tokyo), in real life, the ones on the panel/photo are numbered 2-A, 2-B, 2-C, etc., in Detective Conan, they are simply given numbers. Judging by their manga and real life succession, No. 4 (where the murder happens in) should correlate with warehouse 2-D.
Furthermore, the ship in front of the other one Ran Mouri, Kazuha Toyama, and Momiji Ooka photograph themselves in front of in the last chapter of this case is the "Silver Muse" of the Silverseas company, which actually passes (or passed, it seemingly moved to Canada afterwards) the Hinode Pier on its route when it arrives in Tokyo after leaving Yokohama to the north, just like it passed Haido Port in Detective Conan. Ekoda High School, in this incarnation of the story is very probably based on the main building (#3) on the Ekoda Campus of Musashi University, right next to the Ekoda Campus (fine arts) of Nihon University, where Gosho Aoyama and Yutaka Abe (a past mentor and current assistant of his) studied and lived, also not far away from Ekoda Station, which was close to Gosho's apartment.
Interestingly enough, building #3 was a high school once and what is the Ekoda Campus of Nihon today once housed another high school associated with the university, called Ekoda High School(jp) (also shortened as 江古田高校 (Ekoda kōkō), like the school in the manga), which closed in 1976 and is also used as a university building today. All of the mentioned campuses and buildings are located in the adjacent neighbourhoods of Asahigaoka(jp) and Toyotamakami(jp) in Nerima Ward. Ekoda High School was first used by Yutaka Abe in 100% Tantei Monogatari in 1986 (set in the same universe as Magic Kaito and made with the assistance of Gosho).
The crossroads the helicopters pass close to the end of the first chapter to catch Kaitou Kid is a real crossing in the fourth block of Ginza (Chūō Ward, Tokyo), especially identifiable by the Fujiya Store to the left.
The view would thus be to the southeast, with the helicopters in consequence flying to the northeast to reach Ono Bank (which probably was a nod to the Tokyo Bank, which indeed was located in the Nihonbashi District, to the northeast of Ginza, back then (before merging with Mitsubishi Bank and moving to Chiyoda Ward), which is supported by the fact that "Ono" was a generic placeholder word for terms with "Tokyo" and "Japan" in it, used by Gosho in the same vein as "Tohto" nowadays). Interestingly, this intersection is right next to another famous crossroads in Ginza, the one Kid did his midair walk over in Detective Conan later on.
During Kaito's and Konosuke Jii's fateful encounter, a night-time view of Hotel New Otani Tokyo and its surroundings in the Kioi District of Chiyoda Ward can be seen.
The Police Are Everywhere (MK Manga: 2)
Kaito Kuroba's route from school leads him along a river, which, based on the surroundings, looks a lot like the Arakawa or Edo Rivers and one of their Warren truss steel railway bridges, like this one, this one or this one, for example. In Chapter 2 he meets the depressed inspector Ginzo Nakamori sitting at the riverbank and cheers him up and in Chapter 19 he briefly passes the same spot again.
Gosho Aoyama lived in the Adachi Ward of Tokyo for a while[4], through which the Arakawa flows and several of these bridges spanning it exist - so it maybe served as the inspiration for these moments.

Moreover, according to Gosho Aoyama himself, he and his editor were specifically thrilled by the scenario of Kid appearing on a pole in Tokyo Dome for a story.[5]

The distinctive tower of the Ekoda Museum is actually based on one of three popular towers in Yokohama's Naka Ward, the clock tower of the Honcho Building, also known as "Jack's Tower", or just "The Jack".
Yaiba vs. Kaito! (MK Manga: 18)
The new morning after the night of Kaitou Kid's and Yaiba Kurogane's battle is symbolized by a caricature version of Mount Fuji, which is a real volcano on the boundary between the Prefectures of Shizuoka and Yamanashi and within sight of Tokyo.

The unnamed museum from the very beginning of Chapter 31 (Magic Kaito Volume 5, Chapter 3) and the whole of "Sun Halo" (Chapter 6-8) is modeled after the National Museum of Nature and Science in the northeast of Ueno Park in the district of the same name, Ueno in the Taitō Ward of Tokyo.
Midnight Crow (MK Manga: 31)
Harry Nezu arrives in Tokyo and gets interviewed early during that story at the Haneda Airport, which is situated in the Ōta Ward.
The skyscraper in Tokyo where Kaitou Kid and Kaitou Corbeau have their duel with the organization in is modeled after the look of the Yokkaichi Portbuilding (四日市港ポートビル) in the City of Yokkaichi, in reality located in the Mie Prefecture.
Sun Halo (MK Manga: 34-36)
The Sandei Temple is modeled after the Nageire Temple in Gosho Aoyama's home prefecture Tottori, as was also confirmed by him in his comments accompanying these chapters. The entrance gates and surrounding areas are almost identical and the "Mysterious House" is a dead ringer für the Haunted Mansion. The amusement park also features a castle extremely similar in architecture to the Cinderella Castle, both situated in the center of its respective parks.

In reality, it's situated in Ueno Park in the district of the same name, located in the Taitō Ward of Tokyo.

The unnamed jungle Yaiba Kurogane and his father live in seems to be (intentionally) highly ambigious about what jungle or even on which continent it could remotely be. Besides the rather generous surroundings, animals like Gorillas (from Sub-Saharan Africa), Tigers (having their habitat in continental Asia) and Jaguars (who usually live in Central and South America) seem to have their habitat there.
The airport Yaiba, his father Kenjuro Kurogane and their pet tiger Kategora arrive at is the real Narita International Airport on the border between the towns of Narita and Shibayama in the Chiba Prefecture, which is part of the Greater Tokyo Area. It was the biggest and most important airport serving Tokyo back then, before it was replaced in this function by Haneda Airport. They would also have to arrive in what is Terminal 1 nowadays, since Terminal 2 and 3 opened in 1992 and 2015 respectively, long after the release of this chapter.

Takeshi Onimaru is awakening the Eight Demons in a cave at Mount Fuji, which is a real volcano on the boundary between the Prefectures of Shizuoka and Yamanashi and within sight of Tokyo.
Yaiba in Danger (Yaiba Manga: 17)
Takeshi Onimaru forces his entry into the Kokkai-gijidō, also known as the National Diet Building of Japan in Nagata Town in the Chiyoda Ward of Tokyo to take over the government of the country and remodel the building in his image of a demon castle, which he uses throughout Chapter 17-61 (Yaiba Volume 2, Chapter 8-Yaiba Volume 7, Chapter 2). This technically makes Onimaru's castle a real building - as this, it's one of the best places to pinpoint the location of the fictional Yaoya District and the mansion of the Mine family, since it's pretty close to the castle.

Its location is the Marunouichi District in the Chiyoda Ward. They disguise themselves and instantly go to the Mine residence by foot afterwards, implying that Sayaka's home is relatively close to Marunouichi - another hint that Yaoya Town is around Chiyoda.

The twin tower building in central Tokyo that Takeshi Onimaru is about to destroy is the Tokyo Metropolitan Government Building in the Nishi-Shinjuku District of Shinjuku Ward.
