The young detectives attempt to identify who would do such a thing to a library book and so, during the investigation, they discover that the book was borrowed by a boy named Tsukasa. The Detective Boys decide to investigate this missing page mystery.

In the hospital, the FBI members talk about Rena Mizunashi. Elsewhere, a child witnesses the murder of a rock'n roll star, and Conan and the group try to figure out what he saw. Conan gets suspicious of Eisuke who starts showing similarities to Kir. Akai discovers Rena Mizunashi's name means 007.

Conan and the others attempt to solve the case of the murdered rock star. Near the end of the case, Eisuke tries to find info on how Kogoro solved it, only to be interrupted by Conan claiming to be tired. Eisuke swiftly glares at him, giving further speculation that he may be working with the organization, and his secret identity may no longer be safe. Eisuke seems to have a dark side or is related to the Black Organization. Shows connection of the Black Organization in the death of a mysterious person killed by Kir.

Eisuke manages to find another case and convinces Kogoro into taking it. A woman is murdered, and her son says he saw who did it. Conan realizes that the case has something to do with the organization, as the boy was a witness to Kir's abduction by the FBI in episode 425. Eisuke puts his hand on the boy's pulse in the same way Rena checked if Conan was lying. Conan becomes suspicious of Eisuke's relation to her. Shows Gin and Vodka talking about how Mizunashi Rena got into the Organization and a mysterious foreign woman in black confronting the boy who witnessed the accident.

The Detective Boys finds Detective Takagi working on a robbery case on their way to the pond to see the snapping turtle which they believe was abandoned by its owner. They found the real owner but it turns out that some guy is saying that the turtle was his and accidentally lost it. Conan grows suspicious and investigates the case further with the Detective Boys.

Conan believes that Kaitou Kid has nothing to do with the case. Conan figures out the trick thanks to Takagi and reveals the painting was never stolen. He reveals the culprit set this up for murder and tried to blame it on Kaitou Kid. Afterward the culprit iq arrested. Later on Conan meets Kaitou Kid; he reveals he was in disguise to clear his name, who then escapes out the window. Kid appears.

Conan's memory of the case ten years ago continues. With help from Professor Agasa, Shinichi and Ran attempt to solve the mystery given to them by the mysterious man, and uncover his identity. As it turns out, the mysterious masked man was the original Kaitou Kid, who was actually hoping Shinichi would turn to Yusaku Kudo for help. Shinichi and Ran enjoy a moment together while watching the sunset.   We see a young Kaito along with Toichi, and learn that Kaito and Shinichi's fathers were actually the generation before them. Conan is narrating a story of when Shinichi and Ran were at primary school. Some other characters also appear.

Ran believes her mother is having an affair with another man after finding a picture of her with another guy. She and Conan decide to get down to the truth, and spy on her and the man while they are at a restaurant, but Conan figures there is more to the man than meets the eye.

Kogoro takes Conan out to look for a Korean restaurant in the city and witnesses a hit and run resulting in two pedestrians being injured. A witness reveals he saw the car waiting for those two before speeding into their direction and Conan concludes it was an attempted murder.

A murder occurs in a mall on the top floor and all its costumers are sealed off. Conan manages to find out the murder was used to seal the mall so people after the culprit can not find him. They later find the culprit who was not on the list of suspects and arrest him.

A monk claims to see a dead woman's body, but when the police arrives, the body vanishes. The head monk believes that he is hallucinating due to the thought of his dead mother. Conan and Heiji investigate and find out the truth. Was everything the monk saw just an illusion, or is there more to it? Following this case, Heiji reveals to Conan that he has been invited for a Detective Koushien, with the best high school detectives from the North, South, East and West of Japan. Heiji was invited to represent the West, and though Shinichi was originally the choice for the East, Saguru makes another appearance representing the East. Later, one of the detectives are murdered and the island is entirely cut from the rest of the world. Conan manages to solve the case and help comes due to Heiji. First introduction of Natsuki Koshimizu, and Junya Tokitsu. Ran and Kazuha stay on a ship, spying to see if Shinichi is on the island.

So the DB get detective Takagi to also help them with this case.Can Conan solve the mystery of this police officer who just vanished?

Mouri and Heiji are hired to solve the case of murders in a mansion deemed the spider god. Apparently, his victims are always found hanged. Afterwards, they find a man dead. The case continues. Conan and Heiji investigate further in the case. But it seems like he left a warning message for the duo: Kazuha was found hanged! Conan and Heiji work together for the big reveal of the murderer's ingenuous method. Robert is the murderer, driven by rage and hatred towards those who didn't stop the girl he loved from committing suicide. However, he eventually realised that his leaving message was what triggered his beloved's death. Ran and Kazuha become close friends, both even poking fun at each other for having crime loving boyfriends. Heiji jokingly says that Kazuha and him can sleep close to each other at night if they get lost. Kazuha thinks about this, and gets very embarrassed. When Kazuha is attacked by the killer, Heiji is the first person to run up to her before anyone else, trying his best to save her.

Conan along with Heiji, Ran, and Mouri visit the Isle of Mermaids looking for Saori, who had sent a letter to Heiji and Mouri asking them to save her from being killed by a mermaid, but when they try to look for her she has been reported missing. Every year on this island a festival is held were 3 locals win the Dungong Arrow that is said to wield immortality to its carrier. The festival is brought to a disastrous end when one of the winners is found dead hanging down the waterfall. Conan and Heiji investigate the area and history of Mermaids Grave, a forest on mermaid island. They learn that an elder who is over 130 years old is a holder of the arrow and the head of the festival. While investigating two more murders occur. Conan reveals to Heiji he knows who the murderer is and to meet him later, but later he and Kazuha fall off a cliff. Conan reveals that the murderer is the elder. He reveals that the elder were people who dressed up as her to continue the story of the arrow. Heiji and Kazuha arrive at the house in time to confirm the story. The culprit reveals that her mother was the previous elder who were killed by the three victims. She continued the elder story for her mother, but finds out the whole town knew she was the elder and that her mother was the mermaid's corpse. All the town people bow their heads and apologize for not telling her sooner as she cries due to her guilt. While looking in the past visitor registry, Conan finds the name "Shiho Miyano" but he doubts that this was Haibara. Kazuha gets embarrassed when the subject of her feelings for Heiji comes up during her conversation with Ran. Heiji and Kazuha are found stuck on a cliff, and Kazuha is barely hanging on to Heiji to survive! Kazuha takes the arrow that she won in the contest, and stabs Heiji with it, hoping that he'll let go of her so that she can fall off, saying "I pass my long life onto you." However, Heiji refuses to let go, even when the gash gets incredibly bloody. He helps her back up, and helps her to the elder's hut, promising that he will never let anyone hurt her while he is with her.

Heiji relives a case from the past when he tells Conan about a detective he met a few years ago on a ski trip while they were in middle school. Heiji claims that the detective is better than Shinichi. However, the detective turns out to be no other than Shinichi. In he past, a man is shot dead while on a ski lift. However, it would've been impossible to shoot him while in front or behind him. Shinichi and Heiji figure it out at the same time due to the hint from their father. They solve the case at the same time without meeting each other.   We flashback to one of Heiji's cases, to where we really find out it was actually the first time he really met Shinichi.

Akai immediately recognizes Ran from the New York case, wondering why whenever he sees her, she is crying. Later, Conan heads to Agasa's home to see the floppy, which seems like a normal diary at first. However, after highlighting suspiciously blank portions of the floppy, Conan and Agasa discover that the man indeed has ties to the Black Organization. Agasa and Conan both head to the man's house in Gunma to investigate, and discover that it is bugged in numerous places. Vodka calls the house, leaving a message asking for the program that the man was making, and decides to come out promptly. Conan is able to convince him to meet him at a certain place in a few hours, to deliver the program. Agasa and Conan escape, but their tire is flat, and they are picked up by two people in a fancy car. Conan suspiciously notices that the driver has no idea how to operate the car. The car is stopped by a road block set up by Detective Yamamura who says that he is looking for two bank robbers and kidnappers, whom he shot in a case a few hours before. Conan finally realizes who the people are. After more driving, Conan confronts the two criminals. The criminals try to escape, but Conan is able to capture them in time. He then boldly tries to meet with Gin and Vodka at the place, and hides in a locker, placing a tracker on Vodka's shoe. Gin discovers this, and prompty destroys it. Conan passes out in the locker, only to be woken up by Haibara later that morning. Conan obtains Agasa's newest invention: the Anywhere Ball Dispensing Belt. Conan discovers a link between Suguru Itakura and the Black Organization. While investigating Itakura's house in Gunma, Conan and Agasa are surprised by a phone call from Vodka, asking for Itakura's program. Conan uses Itakura's voice to arrange a meeting with him. He then tries to trick Vodka into leaving his fingerprints, but the trap is discovered by Gin, who tells Vodka that the cunning fox who set this up must be nearby. Both of them search for him without success, and Gin begins to open lockers, stopping at the one Conan was hiding in, because "there's no way an adult could fit inside".
