This is a list of real life buildings, places and other surroundings Gosho Aoyama used as reference models for the settings appearing in Magic Kaito.
There will be mentions of the different (real) wards (-ku) of Tokyo and the towns (-chō) they are composed of respectively a lot, which can get quite complicated and confusing if you are not knowledgable about the geography of Tokyo and how this city is administrated. Below you can see a very good map from TokyoMap.com, giving you a quick and simple rundown of the structure of its wards.

Yaiba Appears (Yaiba Manga: 1)
The unnamed jungle Yaiba Kurogane and his father live in seems to be (intentionally) highly ambigious about what jungle or even on which continent it could remotely be. Besides the rather generous surroundings, animals like Gorillas (from Sub-Saharan Africa), Tigers (having their habitat in continental Asia) and Jaguars (who usually live in Central and South America) seem to have their habitat there.
The airport Yaiba, his father Kenjuro Kurogane and their pet tiger Kategora arrive at is the real Narita International Airport on the border between the towns of Narita and Shibayama in the Chiba Prefecture, which is part of the Greater Tokyo Area. It was the biggest and most important airport serving Tokyo back then, before it was replaced in this function by Haneda Airport. They would also have to arrive in what is Terminal 1 nowadays, since Terminal 2 and 3 opened in 1992 and 2015 respectively, long after the release of this chapter.
Now to Tengu Peak (Yaiba Manga: 13+)
Mount Tengu from Chapter 13-24 (Yaiba Volume 2, Chapter 4-Yaiba Volume 3, Chapter 5) Yaiba Kurogane, Kagetora and Shonosuke are abducting Sayaka Mine to and on which Miyamoto Musashi has been living for the last couple of centuries is a real mountain on the border of the cities Chino and Koumi in Nagano Prefecture.
Eight Demons Resurrected (Yaiba Manga: 15)
Takeshi Onimaru is awakening the Eight Demons in a cave at Mount Fuji, which is a real volcano on the boundary between the Prefectures of Shizuoka and Yamanashi and within sight of Tokyo.
Yaiba in Danger (Yaiba Manga: 17)
Takeshi Onimaru forces his entry into the Kokkai-gijidō, also known as the National Diet Building of Japan in Nagata Town in the Chiyoda Ward of Tokyo to take over the government of the country and remodel the building in his image of a demon castle, which he uses throughout Chapter 17-61 (Yaiba Volume 2, Chapter 8-Yaiba Volume 7, Chapter 2). This technically makes Onimaru's castle a real building, as this, it's one of the best places to pinpoint the location of the fictional Yaoya District and the mansion of the Mine family, since it's pretty close to the castle.
Musashi vs. Kojiro (Yaiba Manga: 40)
Kokura Station, at which Yaiba Kurogane, Sayaka Mine, and their friends try to escape from Kojiro Sasaki to Tokyo, is a real train station in the Asano District(jp) of Kokurakita Ward in the City of Kitakyushu, situated in the Fukuoka Prefecture.
Who is Japan's No. 1 (Yaiba Manga: 42)
Sayaka Mine, Kagetora, Gerozaimon Geroda, and Namako-Otoko arrive in Tokyo at the Marunouichi Building of Tokyo Station (pre-renovation status), which is also named as such. Its location is the Marunouichi District in the Chiyoda Ward. They disguise themselves and instantly go to the Mine residence by foot afterwards, implying that Sayaka's home is relatively close to Marunouichi - another hint that Yaoya Town is around Chiyoda.
Beating Revival (Yaiba Manga: 216)
The twin tower building in central Tokyo that Takeshi Onimaru is about to destroy is the Tokyo Metropolitan Government Building in the Nishi-Shinjuku District of Shinjuku Ward.
The Girl's Identity (Yaiba Manga: 238+)
The luxurious home of the Kurogane family (or to be more specific, the house of Yaiba's sister Moroha and their mother Michiko) is modeled after the Palais du Luxembourg, in real life to be found at Rue de Vaugirard 15 in the 6th arrondissement of Paris.
