Season 4 aired in 1999. This year, there were a total of 45 episodes: 30 for manga adaptation; 15 for anime-original. The movie aired for 1 week. There were breaks totalling to 6 weeks.

In Teitan Elementary School, a new student comes, and introduces herself as Ai Haibara. The Detective Boys introduce Haibara to Conan, who is always summoned when there's crime. Just then, the Detective Boys go to a store, and find an odd man. Conan thinks the man is Gin, who fed him the drug that changed his body. Conan accidentally lets slip the fact about his body shrinking due to a drug, although he quickly says it is a joke to protect his identity. In the office of a newspaper company, the Detective Boys are held hostage and about to be killed when Conan saves them. Conan having informed the police earlier, the counterfeiters are hauled off to jail and Conan finds out they aren't part of the organization. Later, Conan is told by Haibara that she kidnapped Agasa. When Conan goes the Dr. Agasa's house, Conan finds out Haibara tricked him. Haibara is living with the professor. Haibara tells Conan that she once visited his house to check out whether or not Conan died from the drug. Also, she tells him that she created the drug, and used to be a member of the Black Organization. Haibara also tells Conan that the reason she hates the organization is because her elder sister was killed by the Organization because Akemi failed the job. Haibara escaped from the organization by taking her the drug in an attempted suicide, and Agasa found her. Conan blames her for the creation of the drugs and for the lives of those she indirectly killed. Agasa thinks that as long as Haibara is around, she will create the cure for her product. Unfortunately, the data was destroyed after her escape. However, some old data went missing a long time ago, possibly sent by accident to one of Akemi's old professors. The professor is murdered soon after, unfortunately, and Conan solves the case. Haibara is very upset that he was unable to help her sister and breaks down. After trying to access the floppy disk, a virus activates and all the files on the floppy are deleted. First appearance of Ai Haibara. Haibara's past is explored, as well as her relationship to Akemi Miyano.   Haibara reveals how she used to be a member of the Black Organization and was the one who created the APTX 4869 drug. Haibara's relationship with Akemi is discussed, as well as her history with the Black Organization.

Conan and the Detective Boys are watching a soccer game when someone calls the television station covering the game. This person demands that 50 million yen be given to him, or he will indiscriminately shoot someone in the stands. First appearance of Miwako Sato, in a minor cameo role.

The police are forced to let him go, but Conan has to find out where the partner who is still in the stadium is before he shoots someone.

Ayumi's usual hairdresser wants to quit her job. She has a fight with her boss about it, but promises Ayumi that she will always cut Ayumi's hair. She invites Ayumi to her apartment the next day, where Conan and the Detective Boys find the hairdresser dead, strangled. With evidence they find out a blue hangar was used. They realize it must've been thrown away as the boss was staring at the trash. After searching and being unable to find the trash, Conan realizes crows took it and retrieved the hangar. After the culprit is proven as the murderer, she is taken away by Inspector Megure. Afterwards, the crows extract revenge on the Detective boys for taking the hangar.

The Detective Boys are on a camping trip but Professor Agasa forgot the tent. They then wander to a castle owned by a mistress and learn that there's a secret treasure in the castle. Conan finds a clue to the treasure and enters a secret passage but is attacked by an unknown assailant. Agasa and Ai release that something has happened to Conan. Agasa is about to phone the police to investigate but upon seeing a secret agent, is knocked out by the same culprit. Agasa invents the Wristwatch Flashlight. Ayumi admits to Ai that she feels very affectionate to Conan, saving some bread for him because she thinks that if he is lost, he is also very hungry.

When nighttime comes, Ai investigates freely and is accompanied by the Detective Boys. They enter the same secret passage as Conan did and wander out of another secret entrance. Genta remains trapped and captured by the culprit. Mitsuhiko ends up missing too. Ai and Ayumi investigate the abandoned tower of the castle and find the culprit using a secret entrance connected to the castle. They find a corpse and release who the culprit is pretending to be the mistress. After re-uniting with the everyone, Conan reveals the location of the treasure. The treasure was the castle, and a beautiful scene. The culprit breaks down realizing that they wasted 10 years and killed a huge number of people just for this. The culprit is captured.

The Detective Boys attend the final opening day of a theatre as it is about to be demolished. They plan to watch three films of Gomera, a parody of Godzilla. During the second film, the man who bought and planned the demolishing of the theatre is found hanged. The four suspects are the theatre clerk, a photographer, theatre manager, and projector technician. The episode ends with Mitsuhiko proclaiming he saw the theatre clerk looking at herself in the mirror. Detective Chiba's debut episode. It is only a token cameo appearance.

After continuing the investigation, Conan finds out the clue to this murder is the mirrors. After solving the case, the culprit is taken away. The culprit before he leaves asks to finish the final screening of the theatre for the Detective Boys. In the end, the director decides not to sell the theatre, as the children reminded him the magic of theatres.

There is a burglar on the loose! But Ayumi is sick so she stays home. When a burglar invades her house, she tries using the detective badge to call for help. Conan realizes that a burglar is in her home and Conan manages to stop him with the Detective Boys.

Heiji and Kazuha visit Tokyo accompanied by Mouri, Ran, and Conan. They run into Heiji's father's friend and are invited to their mansion. There a murder occurs and his father's friend is found dead in a locked room. It seems he was dragged to another room after being stabbed in the heart. Ran and Kazuha's friendship grows after Ran quickly changes shirts to prove to Kazuha that she didn't wear the striped pattern because Heiji did. Kazuha is still very jealous of Ran, and still thinks she has feelings for Heiji, after finding out that Ran and Heiji are wearing the same style striped shirt. Kazuha's feelings for Heiji are once again briefly explored.

Continuing the investigation, Heiji proclaims the butler was the murderer and he is taken away, screaming his innocence. Late that night, an unknown man takes the murder weapon and tries to place it in a bag, but is caught by Heiji and Conan who reveal that they placed the blame on the butler to lure out the true culprit. The culprit reveals that he murdered the man because he tried to cancel the wedding and take his love away from him.

Ran, Sonoko, and Conan go to watch the stars. Sonoko is especially hoping that she will see a shooting star. Ran has a friend at the observatory that helps her use a telescope; he introduces his sempais that work at the observatory. One of them just one an award known as the "Star Pioneer". However, that same night, that same person falls from the higher level of the observatory. Conan knows that this isn't an accident - but how can he prove it?

Conan, Kogoro, and Ran take the overnight North Star Express to Hokkaido to meet a former client. On the train, they meet up with a series of people. However, in the night, a murder case occurs when a burglar seemingly kills a jewelry trader, and escapes through the window. The train stops to find his dead body outside. Conan noticed that the plot is very similar to an unpublished novel written by his father that had been stolen ten years before. However, unable to contact Yuusaku Kudo, Conan takes the case into his own hands, and finds his mother on the train.

Conan reveals to the suspicious woman that he knows her identity - it is Yukiko Kudo, his mother, in disguise. As they discuss the case, Kogoro calls all the passengers to witness his inaccurate deduction, enabling Conan to figure out the trick. However, a worried Conan recalls that in the novel, the detective boy who solved the case was murdered by the trap he set for the criminal. Yukiko volunteers to act as a decoy to help him find the proof. When the train lands at Sapporo Station, however, Conan and Yukiko are separated and the criminal moves, intending to push her onto the tracks. Yuusaku appears just in time and reveals the trick and his own identity to the criminal, who had idolized his work.

The detective boys go to the police station who are trying to figure out who robbed a nearby bank. The man who owns the bank phones his wife, then gives the phone to one of the officers. Suddenly, the woman screams and she is then found dead in her house with a wound from a knife. Conan thinks that these two cases are related - did the robbers kill the wife because she recognized one of them? He sees the man smiling at his wife's dead body. Yumi Miyamoto debuts in this episode, in a flashback with Takagi. Sato's, Takagi's, and Shiratori's characters develop fully. Shiratori becomes a full time Inspector. Sato and Takagi's budding romance is explored for the first time.

Conan gives the police small clues and they eventually find out that the man killed his own wife and staged the robbery to his own bank. Takagi and Sato are about to eat a ramen dinner together, until Megure interrupts and insists that he take Sato somewhere, along with Takagi.

Conan and the Detective Boys wake up at 5:30 in the morning to go get in line for a roller coaster ride. There are only three other people on the train at that time, and they plan on going there in order to take pictures of the train. One of the photographers waits outside so he can take pictures of the train coming towards him; suddenly, the ladder underneath him tips over and he falls onto the track. The train conductor quickly applies the emergency brakes, and everybody rushes out of the train to find him unhurt. However, when Conan comes back into the train to continue their journey, they find one of the other photographers dead. How can Conan make the officer in charge of the case see sense that this was a murder, not an accident?

At an amusement park, an accident occurs during a Kamen Yaiba playing. As Yaiba jumped from a bungee cord, the cord burns and he falls into the water. 20 minutes later, he is found dead. Conan realizes that the Yaiba who jumped was the criminal who killed the Yaiba actor beforehand. The culprit reveals he did so because he was told he could not act as Yaiba. Ran says next time she will go to Tropical Land with a boyfriend Kogorou thinks Shinichi is the said boyfriend but Ran says not Shinichi, but with Conan as her boyfriend . While blushing, Conan says, "I-I guess so.."

Mouri reveals that he tutored in his youth, and resolves to meet up with one of his students. However, when they go see her, her car suddenly explodes as her sister drives it out of the driveway. Mouri is determined to solve the case and find the murderer as soon as possible. At the end, he appears to solve the case, but Conan believes there is a little more to it than the simple explanation he gives. Kogoro's past, in which he earned extra money as a tutor to make ends meet, is briefly discussed.

With some prodding by Conan, Mouri surprisingly finds the truth of the case himself. He confronts the criminal, and with some help from Conan, he overcomes his ideals and gets to the heart of the matter. Mouri's character is briefly explored, as he thinks of his past and tries to figure out how the murder occurred. It hits close to home to him, as the killer may in fact be someone who he considered very close. Mouri's past as a tutor is explored once again.

While on the bus home, Ran meets an old man who later disappears. Later she finds a MO disk in her purse with secret information about a company. Conan realizes the old man must've been followed and captured. After Sonoko is kidnapped, Conan manages to find out where the culprits are hiding, and saves her and the old man. Azusa Enomoto's first appearance.

Ran, Sonoko, and Conan are out on a trip to a beach resort. There, they discover from Inspector Sango Yokomizo that there is a person who is killing young brown haired girls. Conan meets various interesting suspects, and a strange man attacks Sonoko, looking for her camera. Could her camera include a picture of the culprit? Makoto Kyogoku is introduced.

The serial killer is on the loose, and now Sonoko is a target! After some investigating, Conan solves the case, however, Sonoko may be in danger! Can Conan save her in time? And if not, is there anyone who can? Makoto is revealed to be a karate champion, saving Sonoko from a serial killer. Sonoko's budding romance with Makoto begins here, as he confesses his love to her, and they become a couple.

Detective Mouri, Ran, and Conan pay a visit to an old woman. She decides to take them to her grandson, but he's found dead when they get into the house. The bathroom door is locked however. How could this have happened? Rather than use detective Mouri for the case, Conan solves this one as himself.

Sato is chasing a murderer through the school building where the Detective Boys are in. After cornering him, she accidentally handcuffs him to her between a toilet handle, trapping them. The man proclaims he is innocent and that needs to get on a plane tomorrow to attend his daughter's wedding. She tells Takagi to solve the case before the time and not to inform the police. The Tokyo police department send out a massive manhunt for the suspect, Sato, and Takagi. Sato and Takagi's romance is once again explored.

With the help of the Detective Boys, the case is solved. However, the building Sato and the suspect is trapped in is about to be blown up. With all the ruckus of the people, they are unable to warn Agasa who created a special bomb called Tropical Rainbow, a bomb that explodes with all the colors of the rainbow. Conan manages to knock Agasa out before he pushes the button to demolish the building. Takagi is also extremely relieved when he finds out that Sato only sees Inspector Megure as a fatherly figure. Takagi is relieved when he learns that Sato only thinks of Megure as a father figure.

Mouri, Ran, and Conan are waiting for the train when they notice a group of people leaving work on a Sunday. Once they boarded the train the group finds their co-worker dead in an empty train car. After all three are presented as possible suspects Conan notices a couple of clues, there is a mark on her ear and a line on her arm. Before long Conan stuns Mouri and reveals who did it and the evidence used to prove their guilt,

Mouri, Ran, and Conan are visitors at the 5 story pagoda. After running into the manager, they are invited out to dinner as guest of the temple on him, thanks to the Great Detective Mouri. The morning after hearing the legend of 5 story pagoda, the manager (who was planning on turning it into a tourist attraction) turns up dead, hanging from the top floor, in a fashion mimicking the legend. Suspicions point to suicide as the means of death. Conan spots the manager's tie clip at the end of the episode and knows it was murder, and only one of four people could be responsible.

More evidence presents itself as Conan notices there are burn marks on the rope used to hang him, and also a slip knot tied. In addition, there was not enough length in the rope meaning, he would have needed to jumped into the noose to commit suicide. Right before the police detective was going to call it a suicide case, Conan stuns Mouri and reveals the method in which the murder was committed, followed by the key piece of evidence to prove who the murderer was.

Mouri, Ran, and Conan are at a fancy traditional Japanese restaurant where food is delivered on a small computer controlled boat that navigates over a running stream around the restaurant. Later, a murder occurs and Conan realizes the only way it could have been possible was for a person to be alone, and to use the stream to access the room. Conan later reveals that the murderer hid in the boats and came out to murder the victim. The culprit explained how he was blackmailed by the victim who demanded a large payment from him.
162	172-173	The Locked Room in the Sky: Shinichi Kudo's First Case (1 Hour Special)	September 27, 1999			V21 - F4~7 (204-207)	Tablets
While on a plane trip, Conan thinks back to a time when he was Shinichi, going on a plane trip with Ran to New York. While there, Kudo finds a dead corpse in a locked bathroom. Incidentally, Inspector Megure and Wataru Takagi are on the same plane. Can Shinichi solve the case, or will the Inspector not take him seriously? This is Shinichi's first ever murder case. His incredible deduction skills completely overwhelm and impress Inspector Megure. This is also very early in Takagi's career as a member of Megure's police force. Ran and Shinichi's budding feelings for each other are briefly explored.   The whole episode takes place before the actual show. This airplane trip is what leads into Shinichi Kudo's New York Case.

Agasa, Conan, and the Detective Boys visit an old house where people used to live. Agasa has placed a "treasure" in the house, and has created a game of codes to find the treasure. However, when the treasure is found, Conan discovers that it has been ransacked and the toys have been ripped up and broken. Conan investigates and realize that someone had lived in the abandoned house before.

After finding strange symbols around the house, Conan solves the case and finds an attic in the house. In the attic is a dead man. The objects suggest that he had been making counterfeit money while in the house. At that moment, a man appears and reveals he had been searching for the room in order to gather the supplies needed to create counterfeit money. Conan knocks the man out and the man is arrested afterward.

The Detective Boys are in a puppeteer camping trip, where they are practicing for a school puppet play. At the same time, a serial killer has been spotted near the area's of the camp. While at the camp, the students disappear with their puppets, leaving the Detective boys alone. Mitsuhiko assumes that their teacher is the serial killer. After they disappear, only Mitsuhiko remains alone. After being cornered by the teacher, Mitsuhiko finds out they decided to scare him for being bossy, by the suggestions of Genta and Ayumi. Mitsuhiko runs away angrily but runs into the serial killer. Conan manages to stop the serial killer and he is arrested. Later, Ayumi kisses Mitsuhiko for playing that mean joke on him. Mitsuhiko's smart for his age deduction skills are put to the test when even Conan goes missing. Ayumi kisses Mitsuhiko for hurting him with the joke.

Mouri and Heiji are hired to solve the case of murders in a mansion deemed the spider god. Apparently, his victims are always found hanged. Afterwards, they find a man dead. Ran and Kazuha become close friends, both even poking fun at each other for having crime loving boyfriends. Heiji jokingly says that Kazuha and him can sleep close to each other at night if they get lost. Kazuha thinks about this, and gets very embarrassed.

The case continues. Conan and Heiji investigate further in the case. But it seems like he left a warning message for the duo: Kazuha was found hanged! When Kazuha is attacked by the killer, Heiji is the first person to run up to her before anyone else, trying his best to save her.

Conan and Heiji work together for the big reveal of the murderer's ingenuous method. Robert is the murderer, driven by rage and hatred towards those who didn't stop the girl he loved from committing suicide. However, he eventually realized that his leaving message was what triggered his beloved's death.

Mouri is invited to an aquarium where an underwater play is to take place, A woman's dead body rises from the water when it's her cue to come out of a clam's shell in the play. Conan solves the case and the culprit reveals it was revenge for the murder of his wife.

A blackout occurs and a man is found dead in his bath tub. Ran is also acting strange around Tomoaki Araide and Conan wonders whether she's in love with him. Introduction of Tomoaki Araide and Hikaru Yasumoto. Tomoaki's kind demeanor is put on display here, as well as Conan's jealously when he sees Ran acting very nice around him. Conan becomes very jealous when he sees Ran acting very nice and sweet around Araide, and thinks that she may have fallen in love with him.

Conan solves the case, revealing how the fuse box as timed. Later Ran asks Tomoaki Araide can she borrow a sweater to knit it for Shinichi. It turns out Ran was acting so nice to Araide because she wanted to make a sweater for Shinichi, and she liked Araide's.

Ran, Sonoko, and Conan are at Tropical Land ice skating. A murder occurs in the women's bathroom and there are two dying messages, S smeared in blood and the victims phone revealing the letters KIX.

Conan solves the case and reveals that the the culprit imitated the fireworks noise as it came too early. He reveals that the S was not the real code, but the phone was. He then revealed the final clue that the culprit is the murderer. Makoto calls Sonoko, their romance is briefly explored.
